Why wont indigo let me have sun coming through a window and have objects with light emitters at the same time?

The second picture I have it set to Physical Sky+Sun and has no lights. The first is what happened when I added four squashed spheres with light emitting materials, without changing any other settings outside of materials. When I hit render the environment option switches from physical sky+sun to background color, and when I switch it back and render it again, it changes to bg color again.

You would have to set the inner lights strenghs way up so that they can have a real impact on the scene, and then use layers to tune them up.

Turning up the light strength wont do anything though, will it? I need both sun and lights, and right now I'm getting just lights.

The eternal suffering... it isn't very easy.

Each light material needs to be aligned in illumination strength to fit with the other sources.
If you use Sun as lightsource (that has fixed illumination strength) you need to align your
meshlights! Simply Reduce the strength of the emitters...

No matter how much I change the power of the light material, nothing changes. They are either on or off. The only way I could do that was to turn gain completely off, then the lights went off and the sun came in. But when I turned gain up even to 0.0001, the lights are back to their usual power and the sun is gone...

Seems Reinhard tonemapping is the evil here :)
change to linear or camera tonemapping.

Light Sources also can be also restrained using the "Emission Scale" feature.

I tried setting it to both camera and linear, but still no sun. Any other ideas?

Seems like you guys get him wrong...

Looks like an exporter issue.
As soon as he turns on the lights, the environment changes from sun to black background!
Nothing to do with Reinhard or whatever!

If it's an exporter issue, how can I fix it? I've had this problem on all of my interior models and have just dealt with it.

easiest way to get this solved is to reduce your scene to room + lights (no furniture) and post the scene here, so we can have a look.
Its very uncommon that new users just find critical bugs... its more often a wrong understanding of the exporter ;-)

All of them just make a copy of your scene file (c4d/max/blend/...) in the copy take out all the furniture, leave only the walls /lights ... like zomb said, compress it to .zip and post it.
