When the emiter is inside glass-mesh on the end (whole) I've got some black color... why? What I'm doing wrong?

Check weather the normals of the black rendered polygons are correctly.

there are no normals... there's whole on the bottom

Whole = hole I suppose ?
Assigning a medium to an open shape is a mistake, ozzie. Give the cylinders some thickness to make them closed volumes, or use diffuse emitter for single layer meshes like the actual ones (open surfaces).
